I am looking at putting new exhaust tips on the boat. I have see that they come with two options, with flaps or with out flaps. What are the pros and cons of these options?
They usually come with 'internal' flaps or external flaps. You need flaps so water from waves doesnt flow into the exhaust. Flaps are necessary.

I concur! You should ALWAYS have internal flaps...external is just for security. http://www.lasvegashotboats.com/iB_html/non-cgi/emoticons/smile.gif

If you go with the internal flaps, try to find ones that you can change the flap without taking off the tip. If you don't have easy access to the tip on the inside of the boat it can be a real pain to pull it out when the flap burns out and it will burn out. I have seen some advertised lately but I'm not sure who made them.
